Basically, I have the part orientation dependent custom coordinate system, However I have to modify the part without changing current coordinate system. Therefore I want to copy/or save the custom coordinate system and remove parameter for later use. How do I copy coordinate system and & remove all dependencies in NX?

Right click on the custom coordinate that you have develop and select "Set WCS to Datum CSYS"
Now you have the option to save the new custom coordinate as new WCS for later use, which will independence from all the model/same coordinate changes. To save the WCS
Menu -> Format -> WCS -> Save
